Where did you take your water and return to? Am I correct in thinking you put the return feed to the transmission?

You should have hot water from from the top of the intake manifold, toward the rear of the motor on the port side. Then return to the circulatory water pump on the back of the motor.

If you put the return at the transmission then it would be before the raw water pump and could cause an airlock and overheat when the motor is drained. This may also be why your thermostat acted weird.
